If you mean simplistic in the sense that he asks simple questions to religious and they can't answer them, then yes he's simplistic here. Definitely.

As much as I like to hear partisan comments I do not think this movie was unethical; or simplistic for that matter. I think Maher gave an excellent acknowledgment of many religions, allowed them to speak on their behalf, and put it in a light that was funny and informative. I will concede to the fact that he obviously edited the movie to make his point of view dominant.
